Modelling the structure and interactions of leukocyte integrins

- Description: Heterodimeric transmembrane protein structure is complex and insufficient structural information exists, concerning leukocyte integrin proteins. To determine protein structure, homology modelling was conducted and modelling software was evaluated. Leukocyte integrin homologs were obtained from the PDB and models were generated using online servers and MODELLER. Template homologs were fewer in number and of lower quality in comparison to monomeric extracellular proteins. Models were docked using ClusPro, HADDOCK2.2 and AutoDock vina. Models were evaluated using PROSA, Verify-3D and PROSESS. Higher quality models were generated when using MODELLER to separately model monomeric subunits in three defined domain regions (extracellular, transmembrane and cytoplasmic). Template selection concerning these proteins is critical as an intricate relationship exists between model quality, template quality, template quantity, template resolution, target-template identity and template sequence coverage. Docking monomeric subunits was challenging when using ClusPro and the best ligand docking procedures were completed using AutoDock vina. PROSESS provided the most accurate evaluation of protein models, in comparison to PROSA and Verify-3D. These results indicate that although homology modelling is a powerful tool there is much room for improvement. Experimentally obtained templates should be expanded upon within the PDB and energy functions should cater for both monomeric and transmembrane heterodimeric proteins. Leukocyte integrins appear to adopt a closed conformation, which may still facilitate LDV ligand association within the α/β interface. The α3β1 integrin may interact with laminin-5 through the ELV sequence within the G-domain of the α laminin subunit

- Description: This research undertook an investigation in digital archaeology, modernisation, and revitalisation of the InetVis software application, developed at Rhodes University in 2007. InetVis allows users to visualise network traffic in an interactive 3D scatter plot. This software is based on the idea of the Spinning Cube of Potential Doom, introduced by Stephen Lau. The original InetVis research project aimed to extend this concept and implementation, specifically for use in analysing network telescope traffic. The InetVis source code was examined and ported to run on modern operating systems. The porting process involved updating the UI framework, Qt, from version 3 to 5, as well as adding support for 64-bit compilation. This research extended its usefulness with the implementation of new, high-value, features and improvements. The most notable new features include the addition of a general settings framework, improved screenshot generation, automated visualisation modes, new keyboard shortcuts, and support for building and running InetVis on macOS. Additional features and improvements were identified for future work. These consist of support for a plug-in architecture and an extended heads-up display. A user survey was then conducted, determining that respondents found InetVis to be easy to use and useful. The user survey also allowed the identification of new and proposed features that the respondents found to be most useful. At this point, no other tool offers the simplicity and user-friendliness of InetVis when it comes to the analysis of network packet captures, especially those from network telescopes.

We profiled the secondary metabolite reservoir of T. favus sponges using HR-ESI-LC-MS/MS-based molecular networking analysis followed by preparative purification efforts to map the diversity of new and known pyrroloiminoquinones and related compounds in extracts of seven specimens. Molecular taxonomic identification confirmed all sponges as T. favus and five specimens (chemotype I) were found to produce mainly discorhabdins and tsitsikammamines. Remarkably, however, two specimens (chemotype II) exhibited distinct morphological and chemical characteristics: the absence of discorhabdins, only trace levels of tsitsikammamines and, instead, an abundance of unbranched and halogenated makaluvamines. Targeted chromatographic isolation provided the new makaluvamine Q, the known makaluvamines A and I, tsitsikammamine B, 14-bromo-7,8-dehydro-3-dihydro-discorhabdin C, and the related pyrrolo-ortho-quinones makaluvamine O and makaluvone. Purified compounds displayed different activity profiles in assays for topoisomerase I inhibition, DNA intercalation and antimetabolic activity against human cell lines. This is the first report of makaluvamines from a Tsitsikamma sponge species, and the first description of distinct chemotypes within a species of the Latrunculiidae family. For two other species, the Grey Cuckooshrike Coracina caesia and Yellow-throated Woodland Warbler Phylloscopus ruficapilla, local movements apparently occur, but these may take place within the coastal zone rather than between the coast and inland forests.

In Cameroon, where manual clearing is still undertaken, little is known about fungal diversity associated with the plant, or its potential for biological control. Surveys of the Wouri River Basin in the Littoral Region of Cameroon were conducted during a rainy season (May–October 2014) and a dry season (November 2015–April 2016) at various sites, to identify fungi associated with water hyacinth. Fungi were isolated and identified from symptomatic plant parts collected. In the rainy season, 130 fungal isolates belonging to 12 genera were identified morphologically, whereas 299 isolates belonging to 23 genera were identified during the dry season. With the exception of Fusarium oxysporum and Phytophthora sp., the genera represented new records for Cameroon, and Chaetomium strumarium, Colletotrichum gloesporioides, C. acutatum, C. dematium, Curvularia pallescens and Pytomyces chartarum were considered new host records for E. crassipes in Africa. Isolates of Acremonium zonatum, Chaetomium strumarium, Alternaria eichhorniae, Phytophthora sp. and Rhizoctonia sp. showed the highest frequency of occurrence on E. crassipes in the Wouri River Basin and, given their record as plant pathogens, could be potentially useful in the development of mycoherbicides for this weed in Cameroon.

This study aimed to contribute to the understanding of bonefish ecology in the Indian Ocean by quantifying the spatial and temporal movements of Albula glossodonta at a near-pristine and predator-rich atoll in the Seychelles; however, to achieve this, an analysis to identify the occurrence of possible post-release predation bias was first necessary. An acoustic telemetry study was initiated at the remote St. Joseph Atoll, within an array of 88 automated data-logging acoustic receivers. Thirty bonefish were surgically implanted with Vemco V13 acoustic transmitters and tracked for one year. Only 10% of the tagged bonefish were detected for longer than two weeks. A comparison of the final 100 h of movement data from fish detected for less than two weeks to the movement data of the fish detected for longer periods revealed distinct differences in area use and significant differences in the average daily distance moved, speed of movement and frequency of detections. This suggested that mortality in the form of post-release predation was at least 43% of tagged fish. The three surviving bonefish were tracked for 210 to 367 days. These individuals remained in the atoll and showed high use of the marginal habitats between the shallow sand flats and the lagoon. A generalised linear mixed model identified that water temperature, diel cycle and tide were significant predictors of bonefish presence in the lagoon. The high post-release mortality highlights that catch-and-release is likely not as benign as previously believed and management and policy should be adjusted accordingly.
